Is there any reason not to make the pet defense augments (or any non Acro exclusive pet augments for that matter) on a Taeon set, so it doubles for PUP?
There's no major reason to go Acro-only for those augments, so doubling up is a good call if you wanna use those pieces for PUP. :)
As a person who mostly plays BST, the main consideration I have is regarding the base armor stats for hybrid+pet augments. So when shifting into pet gear mid-battle to soak up some hits it's nice to use Acro body/hands and Taeon head/legs/feet for the base Accuracy+34, STP+4, Triple Attack+2%.

You can use a boar pet with Zealous Snort for MDB, or just power through with something like Tiger/Fish.

This assumes that you have ready JP 10/10, Familiar JP 10/10, the 100 JP gift, the abby axe & shanatoo pants that reduce ready by 5 each respectivly (for a total of -15).
Getting into bst recently, having fun with it. Need some clarity, is there a cap on ready recast? Merits, job point gift, aby axe, and pants give a total of -20 recast for a 10 second ready charge, correct?

A 10 second Ready Charge is the lowest you can get, that is correct.
We do not know whether there is a hard cap of 10 seconds however, that's just the maximum you can lower it given the available Merits/Gift/Gear options.

What's the items for 109 and 119?
Still trying to find out the specific info for the 119 versions, but the 109 Armor requirements are here.
The final upgrade step should almost certainly be:
Reforged Nukumi Armor + Slot-specific Upgrade Item + Vagary Armor Piece Component + 8 Chapters
Any of that really worth making? If so what order?
Most of the reforged Empyrean +1 pieces are marginal upgrades, but I'd say at least a few of them are worth the resources to make.
Nukumi Cabasset +1
Master: Great to wear when you and your pet need the accuracy (favorable correlation only).
Pet: Attack bonus when monster correlation is favorable should be quite substantial. Pet: Accuracy+24 in these circumstances is welcome also.
Nukumi Gausape +1
Master: Still need to test this when possible, but even if the augmented Killer effects stayed at 50% conversion, it's still a major improvement over the Ferine body. With no buffs, Dual-Wield Taeon is better for TPing.
Nukumi Manoplas +1
Master: Slightly worse than STR/Atk/Acc/DA Acro Gauntlets for Ruinator, but not by much. These are likely best for Rampage.
Pet: With Pet TP being so valuable now, these gloves are even more amazing than before. Most useful for anyone spamming Ready moves as fast as Charges are available. And just like before, use something else during Unleash since they'll do nothing when Pet TP is already at 3000.
Nukumi Quijotes +1
Master: Really high STR, so nice for Ruinator unless you already have STR/Atk/Acc/DA Acro Breeches.
Pet: Awesome hybrid piece with Acc/Atk+25 for the Master and Stout Servant+2 giving Pet:DT-4%. You can achieve something similar with Alluvion armor, but great to get if you haven't bothered with that yet.
Nukumi Ocreae +1
Master: When you have marches/haste, these are better than Xaddi/Ejekamal/etc.
Pet: As before, good synergy with the Manoplas for squeezing every bit of power out of your pet's Ready moves. Pet:STP+35 effect is pretty substantial.
I'd say the recommended order for making these depends on whether or not you've invested in Alluvion armor already.
No Alluvion Armor:
Body > Legs > Hands = Feet > Head
Some, or lots, of Alluvion Armor:
Body > Feet > Hands > Head > Legs
Only really care about Pet stats?
Head = Hands > Feet > Legs

Regarding bst ready - I assume this is known but I dont see it specifically mentioned in the guide.
You can begin any Ready command in a "ready" gear set that has shannato legs, abby axe offhand, empy hands, then switch to you proper pet: m.att/m.acc or pet:att/acc gear set .5 seconds after the ready command. This enables 10 second ready recast, but full potency ready TP moves.
my macros looks like this (in general) for bst:
/equipset 20 (this is my ready equipment set)
/pet "Fireball" <me>
/pet "Stink Bomb" <me>
/pet "another magical TP move goes here" <me>
/pet "another magical TP move goes here" <me> <wait .5>
/equipset 55 (this is my magical pet gearset)
Same idea for physical

The Empyrean Hands need to be worn during midcast in order to get the Pet: TP Bonus. :)
And for anyone who has (or is making) Aymur, the initial 500 TP bonus happens at precast and the hidden 500 TP bonus occurs during midcast.

The only stat BST doesn't benefit from is the Pet ranged acc, which on new gear is almost always just paired with Pet acc 1:1 (so that PUP doesn't have an inv. crisis carrying a separate pet ranged acc set I can only assume). It's BiS for all pet TP moves for BST.

My LS downed Tojil again last night with BST BST BST GEO RUN COR.
Much smoother than before. The first 25% is EASILY delt with by two stepping light on Cloudsplitter. We actually missed this due to an unfortunate stun. Lost out on Gambit bonus as well. That being said, single step still took him to 80%, and ready move spam lowered him quick enough. We found that staggering Unleash is the best way to do it, so that if he roars not everyone's pet is terror'd during their unleash. Cor didn't even have to wild card, he died during the third unleash.
It was a solid run. No deaths except the RUN at the start of the fight. 6 minutes for 100% to dead. Could easily shave off another minute if we hadn't missed the first chain. Very fun, and honestly very reliable way to kill him. Geo kept him silenced the whole time, so he really didn't even hurt pets. Razorfangs were hitting for 14-15k.
Now, we did a Utkux run after with a normal party setup, and we realized that Utkux actually lends himself pretty well to a pet strategy. Drop the RUN for another Geo to reduce his magic attack, and he's really not much of a threat. The only problem I have found is that pet selection is pretty garbage. Why the hell don't we have a single pet that resists ice, and like 60% of them are weak to ice?
Utkux is really only annoying because of his stupid paralyze aura. He doesn't do much damage, and his range isn't very high. Ready moves can't be paralyzed, so the main source of damage is never going to be a problem.
Anyway, does anyone have any ideas about pet selection? Need to be able to make liquefaction so GEOs can mb off his aura, but that's basically all I can think of. Only problem there is that Lizard is the only one with liquefaction, and it's going to be weak to Utkux. Any ideas?

How about Tegmina Buffet -> Swooping Frenzy = Fusion and then Fire MB on that? You're right, we could use more pets with various elemental strengths.

The situation is slightly better compared to a year ago.
Lowest Accuracy = 858 (Boar)
Highest Accuracy = 934 (Ladybug)
Average Pet Accuracy among all 119 pets is ~880.
Add Pet Accuracy Job Point (+10), Gift @125 (+10), Familiar Job Point (+15), Shiromochi+1 (+114) to that and you get 1029 Accuracy before adding on any gear bonuses. For high iLvl content, you can use Quicksteps/Torpor/Drachen Roll/Infrasonics/Hi-Freq Field/etc to assist your pet too.

Swooping frenzy and Tegmina require two charges. Swooping has merit due to it's def down, but the boar might make a worthwhile tank with zelous snort so we'll have sweeping for that.
I feel dumb, but somehow I forgot that the COR can ws. Hot shot and sniper shot are both liquefaction, so we can use the strategy I used on tojil. Tp on trash, ws boss. Should be fine. Going to try it sometime this week.

So, I'm curious as to why the ready sets and the pet DT sets in the OP aren't a uniform gear set. Do the Acro or Taeon sets have any specific bonuses in regards to each function, or was that just your personal preference to have each set be different? I've been planning to build both BST and PUP, so if I could build the sets on Taeon only it would be a big money saver for me.
