So I've been casually doing the Kraken club BCNM with pup and after this patch I noticed that my puppet goes away after I open the chest. Never did that before. Possible bug? Super annoying.

Also, pup goes away when you enter if you call it out beforehand, didn't have that issue before either.

Maybe a reflection of master level causes it to spaz out?

That does not appear to be the case.
Same thing is happening to my avatars with Unity NM's.
As soon as the NM dies, my avatars get dismissed. Only started happening today after the update. This could be a shitty way of resolving this issue if true.

Can't imagine a world where SE is made by primarily English native language speakers so the version update notes don't have to go through a translation from Japanese to English. Something always feels lost in translation. The "Level adjustment has been abolished" one has bothered me a bit too for a while now. Tested on Unity nm with BST > Pet depop after win
Tested on Unity nm with PUP > Pet depop after win haven't tested on drg or smn yet ! This is pain ...... and a Bug for Sure ! Geo bubbles despawn too now, not that it matters, they would normally despawn on pop, but worth noting.
Forgot about this stupid ***and had to stare at my Activate timer for 10 *** minutes before I could engage.

I wasn‘t amused as well, when doing up in arms next day after update but I get used to it now. I’m waiting for full HP before opening the chest or doing Does Ex + light maneuver and waiting for full HP before entering the BCNM. Anyway this both makes sure “activate” is ready to use. My mule getting new orb in this time but still loosing like 1 minute because of this “fix”.

A pain yes it is..... why loosing pet ? Specialy after using JA from HQ .... Why not make everyone warp to HP after unity fight.... or make Wyvern from DRG go byebye and wait for the *** 20 minutes Recast ....Hmmm why not ? And yet again wait for cooldown from Automaton.... ( someone from SE , need to be hang by the Ba..S, Period ! ) Someone need to teach the difference between reporting errors and nitpicking errors.
Dont give SE the opportunity to mess even further the game unless something is already way over the tolerable limit This is an incredibly annoying ‘fix’ though. I leave one account at the BCNM while cycling though my main and mules to avoid exactly this. If they’re going to depop pets instantly like that, at least reset the *** JAs.

Always doing the laziest possible fixes. I assume it went down like so. Master levels are carrying over when level capped, so if we just cap the pets, after the battle they'll be uncapped and the next entrance it'll be rebroken so instead of FIXING the problem, they said just despawn ALL pets. and as a side effect, they did it to ALL instances. There was one small issue, automatons in level capped bc's were broken (maybe bst pets), so they made all pets in all instances despawn as a fix. Cause it's less effort to do that than actually figure out why and address it. Offline

Additionally what was the problem with leaving it like that? Wasn't the problem with ML pets being overpowered there connected to bug with ML giving automaton 10 skill per ML? When it was fixed the only thing that would carry over would be 20 skill and 20 stats at ML20. That would be some boost for pets in level locked instances, but it would be nothing breaking the game. The fix wasn't necessary at all. I guess on ML99 it would be more noticeable, but still that would be a small reward for making ML99. Its not like PUP can't solo this. It would only take less time. The limiting factor is seals anyway, not how fast you can spam it.
They ninja fix this ***? I've done 5 runs now and every time I run from the battlefield to let my other character open the coffer, Activate resets.

Activate always reset if your automaton has full HP. Even after the "fix" they implemented, I noticed my automaton disappeared but my Activate timer reset (probably because I OD w/Light). Maybe your pet never had full HP at the conclusion of the BC before, so your timer was not reset.
Oh, didn't know that. That's cool I guess.
treat your pup better and it wont run away

Just did a level capped BCNM and my automaton did not disappear after the fight. The update notes don't say they fixed this specific issue, but clearly something has changed.
