Villains don't not have a story, which is why you pretty much have to depend on Arcade Mode (lol.) and DC. When you have to unlock the two secret characters, Shantotto and the judge dude from XII, you can use villains, but those fights are like Lv50+.
That's why a lot of us are hoping antagonists have stories as well in Dissidia 012, for exp purposes.
